What should I torque my pinion seal down to? And is ok to fill the tranny by the shifter hole?

Yes, you can fill the trans through the shifter hole.
I'm assuming you're talking about torquing the compagnion flange nut when you say "torquing the pinion seal".
The nut needs to be torqued so that the crush collar compresses and the pinion bearing preload is 10-15in/lbs for used bearings, or 15-30in/lbs for new bearings. Pinion bearing turning torque is checked with an inch pound beam style torque wrench.
