Trouble going into 3rd and will not go into 4th.
I just had a new slave, master, clutch actuator and had a trany flush done. There is no problem with 1st, 2nd, 5th and 6th. When going into 3rd it feels like it isn't catching but does eventually. 4th will not engage at all and once again feels like it isn't catching. I have to shift from second and go directly into 5th.

Sounds like a synchro problem along with possibly something else.

Yeah I just paid the dealership $2500 to fix it and that is about the only thing I am happy about since they will be doing what they failed to do that I already paid them for. Any other ideas as to what it might be?

Not a trans guy so i cant give you any other insight into what it might be. My guess is the 3rd gear synchro is pretty much gone and 4th is completely gone. But i would think even with the synchros gone you should be able to muscle it in somehow. Dont take my word for it though, i am by no means an expert when it comes to transmissions. Just take SOB back to the dealer and bitch until they fix it at no additional cost. Didnt you realize this when you driving away?

yeah I gotta agree with the other guys... it sounds like your synchros. I had the same problem and it cost me about the same to get it all fixed.
