I would start with the following as a tune-up:
-Wires
-Plugs
-Air filter
-Fuel filter
-Clean the MAF
-Change the oil
Changing the plugs with aftermarket LTs is cake. OEM manifolds are another story.
PS - The LS1 is 346 not 350

35th has it covered. Some things not to do: The stock coils and MAF are proven pieces, so do not feel the need to "upgrade" these. Your money is better spent on other things. I am just throwing this out there as you mentioned the coils in your question.

How many miles? Might be a good idea to seafoam before you start the tune-up

Seafoam is basically a solvent -- think "paint thinner". You run it in your engine and it is supposed to remove deposits and gunk. I think one treatment involves pouring half a can down your brake booster hose. Like a lot of car related items it has its advocates and opponents.
Personally, I would probably favor Auto-Rx over Seafoam if I ever felt the need to run an engine cleaner. In lieu of that, I add TC-W3 to my gas at a ratio of 1 oz. : 5 gal. and utilize Chevron Techron Fuel System treatment.

its actually NOT a 350 CI LS1. its a 5.7 liter 346 CI. i don't think id change the coils unless you have some money. the only plug that poses a problem in the right rear and its accessed from the bottom. the other right plugs are made easier to remove by removing the air injection tube. if the factory wires are still there get a new set as you'll probably ruin them trying to get them off. don't forget the fuel filter

The fuel filter is underneath the car, along the LH side just infront of the LH rear tire. There is a write up on changing it at install university.com

ls1howto.com test the stock plug wires for resistance, use them if they rate low enough.
