Engine shuts down after startup

I have a new LS1 crate engine. I'm trying to start it for the first time. It fires and runs for 1-3 sec and then shuts down.
It throws a P1336 code (CKP variation not learned). I believe I have a catch 22 problem here. It can't learn the CKP variations until it runs but it won't run. The company that flashed my PCM said that they took the VAT out as requested.
Any ideas???

sounds like vats to me although I've never dealt with the crank learn so I'm not sure if that may shut it down also as a safety precaution. My gut would tell me that it wouldn't let it start at all if the crank code was causing it but I know first hand that vats will do exactly what you're describing. What year is the pcm from? What car is it going into? I know on my brothers 06 goat his will do that from time to time if he waits too long between unlocking the doors and starting the car. He has to hit his unlock button again before starting it.

Thanks for the reply. I guess I'm going to have someone look at the PCM with HP Tuners or other tool to make sure the VATS is turned off. The funny thing is that it shuts down at various run time intervals, sometimes 1 sec, sometimes 3-4 sec. I would think that the PCM would be consistent every time...but this is my first experience with an LS.

I bought this engine from a Chevy dealership but I'm not sure what car it was meant for. It had a GTO style Oil pan which I had to swap out and several other odd ball pieces.

The crank variation code will NOT shut the car off, only disable misfire detection. Your are describing VATS.
