When starting my car cold, I get what seems like a miss.

Hey guys after I got my headers installed I took my car to a muffler shop to get the headers tightened up, they went through and rearranged everything as far as the ypipe and catback and now they've got my cme's crooked. Also I noticed someone ripped the boot to one of my wires to the coil pack. The next night I'm out riding around and my car starts missing badly and it seemed like I had bad gas. Later on I checked the wires and pushed them on tighter and it was all better. I was thinking no biggy I can upgrade the wires while I'm at it. Well I've got all my wires on and on a cold start up sometimes my car goes wahwahwahwahwahwahPUHwahwahwahwahwahPUH. When I rev a little it doesn't do it and once it's warmed up it doesn't do it. Have any idea of what's going on?
