Engine retards at 2500 rpm

My 2000 LS1 retards at 2500 rpm most noticibly in 2nd gear but also in 3rd. From idle to 2500 and from 3000 on up she runs the balls but when I hit 2500 to 3000 it feels like I'm pulling a truck behind me.
This started happening after a few simple mods were done such as SLP lid, SLP smooth bellows, TB by pass and Predator tune. It's most noticeable after the engine is up to it's highest operating temp. Any ideas?

I would say it lies within the tune, Pull the tune and go back too stock and see what happens.

I already did that. It's not quite as bad with the stock tune but the problem is still there. I also didn't mention that my car has an m6 if that makes any difference to the description of the problem.
