I'm researching it now myself, it seems the LS6 head is a much better head thahn the 5.3. The LS6 has a 65.6 combustion chamber and the 5.3 is 61cc. If you can get a copy of the 'How to build high performance LS1" book by Handzel, it explains alot. I juts haven't finished that chapter. If I'm not mistaken the Patriots are fully CNC'd.

check out patriot heads on Summit they explain them pretty well, and you can compare each stage.

5.3 heads will raise your compression with the smaller chambers and flow very well. I went with stage 2.5 5.3's when I did mine. LS6 heads are the most popular way to go, that's what most people go with. The stage numbers just reflect the amount of work done to the heads and valve sizes.

I personally would get headers before the heads/cam. I did all my supporting mods before my heads/cam right down to a 12 bolt rear. With stock exhaust you're gonna choke any decent size cam. What size cam are you looking at?
