Sounds like the track or motor is loose.

if the door panel is off.....check this....there is a plastic stop on the lower left hand side of the glass.......if it becomes crooked the glass will not go all the way up.......i found this out when i had a new glass installed........i asked the installer why it did not go all the way up and he just said he did not know and left......after he left i spent hrs trying to figure it out......finally figured it out on my own.......there is also a stop adjustment on the track you can access if the panel is off

the plastic stop was crooked .......so i just straighted it out.......the window installer adjusted the stop.......but it did not need adjustment......the stop adjustment did not over ride a crooked plastic stop

Yeah once I replace my motor I had to make adjustments to the window so it will seal better.

what kind of motor did you get? Did you grease the track? If you wait and try again does it go up the rest of the way? I've replaced several motors and never had an issue like this myself.
