    Engine missing really bad....sometimes?

I just bought this car a couple of weeks ago and it started missing on my 5 hour drive home from buying it. But then the next day it was fine. The car seems to be running really rich. There is a lot of black dust on the rear bumper cover and it pops when I shift. I started with a tuneup. New plugs and wires, O2 sims, changed the oil, and cleaned the MAF and air filter. It ran fine for a day or so and then it started missing again. It sounds like it has a cam now. Where do I start?
It threw a SES code one day last week, but it went off before I could check it.

Have it scanned....even though the light is off the code will still be in there. On the stock tune my car was running rich also......and the pop is probably just a back pressure pop from your exhaust.
