    Those are definably deep chips, and it looks like dried compound residue left over , a kwik fix for that is a tooth pick, and carefully clean each hole, take some Kiwi black shoe polish paste, apply into the spots it with a Q tip let it dry hand buff with a microfiber towel and repeat until they are less noticeable .

    think if i daub it with a clay bar that would help, so i don't risk spreading the hole with the toothpick?

    Anything soft such a clay bar will also leave residue in the spot, be careful and clean out the spot,I don't think you will cause it to spread.

    The best way to fix a spot that big is to clean it and use touch up paint to fill it up with layers and then sand it down with 1500 to 2000 grit paper and buff it out.

    A quick temporary fix will be a black sharpie
    As it was already mentioned, touch-up paint from the dealer will be a better option...
