I replaced the EGR valve and had the codes reset so that the computer can learn the new valve. The problem has seemed to calm down but it still exists when the A/C is running. When the A/C is on and the car is at a stop, you can still feel the car misfire as sporadically as it did before however it doesn't seem to misfire as hard. (if that makes any sense).

Did you disconnect the battery? If so, drive the car a bit and then check it again. It takes a while for the PCM to settle back in.
