I would say headers and Y. I have an 02 SS and after headers, Y, lid, and cats removed I DYNO'd 342HP on a Mustang DYNO. From what I understand, our cars typically DYNO 280-290 on a Mustang DYNO. So I picked up close to 50whp and that is going through a 9" which is even less efficient.

Do you know if pacesetters are flanged or welded on to the y pipe becuase I can get a o/r y for $100 but its flanged.

Yeah I agree. I got my 4.11 at the same time as my LTs. I am not sure a 3.73 will be as big of gain as LTs and Y.

To the OP, is this on the stock 10 bolt? I personally wouldn't put money into it if you plan on ultimately putting down some serious HP numbers.

Get the LTs and ORY first. The gears are cheaper and you can get those anytime. Headers and ORY will take a bit more time but, will make a difference in sound and yes. The Magnaflow muffler will bolt up just fine.

I think they only make a 3" inlet anyways but, can't remember.

I'm pretty sure that they are flanged. You'd be pretty hard pressed to find weld ins anymore. Most are clamp and forget if you get an ORY to go with it.

If you use your stock y pipe, I'd discourage that.

Get the full set up. Most kits will come with the ORY but, if not, find a matching ORY to go with it.
