You will have to swap ECU's also to an auto one I think. The TH400 runs great off of my six speed ECU though. If you go with a TH-400 you will wanna scale back your gears to about 3.50 ish. I have 3.73's but I am barely getting away with them and then only because I am on a bigger than stock tire for racing. On the highway it turns 3000 rpms while cruising at 65-70mph. At the track I am crossing the traps with sometimes only 100-200 rpm left and sometimes on the limiter.
It would be a long ways away....so I will research later.

I heard something about fitment of the 4L80E being a bitch though.

Not doing anything crazy with the engine, just wanting the car to be a mid-low 14 sec car, near 100 MPH. The 200R4 has a multi-bolt pattern to fit the Pontiac engines. I believe the 700R4 would need an adapter between the bellhousing and the Pontiac engine.

BTW, my 406 is a .030 over Pontiac 400 engine.

As I'm thinking this thru, maybe a 3200ish stall would be too high for a 2.56 geared car, since I'm ~2200 RPM at 60 MPH now.

Very nice. I did a quick search on this website, looks like your car is capable of about 3.0 0-60, sorry for doubting you! And you still have the stock differential?

I guess I shouldn't really be worried about mine then, I do have a girdle and I welded the axle tubes to the pumpkin to make it last a bit. 94k now, no issues whatsoever, just did a big burnout in front of a friends house this evening.
