I have pacesetter long tubes and off road Y-pipe on both of our SS's and I had this problem both times.
As far as the crossmember goes,,,that's as simple as readjusting the pipes and fiddling until you are happy with the fit.
The biggest issue I had with both cars is the other problem you described. Driver side Y-pipe hitting the floor/heat shield area. Everytime I hit the gas it would bang the floor.
I found that when you clearance the crossmember it made it closer to the driver side floor and visa/versa. I only had clearance for one or the other and no amount of adjustment really worked to my satisfaction.
My solution was to cut the driver side Y-pipe both at the header collector and the Y-juction and pull it down about 1 1/2 inches and then re-weld it.
This gave me the added clearance on both cars that I needed for engine movement. Also made it easier for me to access the bung I welded in for the wideband on both cars.
