There are 2 things that are different: The coolant lines and the EGR port.
You will need the LS6 style coolant lines in order for them to clear the bottom side of the manifold, and the LS6 intake lacks the EGR port that the LS1 intake has. So you will need to remove your EGR system as well, and then have it tuned to delete the codes.

Some people grind the bottom of the intake and keep the LS1 coolant lines, I'd buy the front pipe and plugs for the back, just me. If you still have EGR you'll need a block off plate for the passenger side header. I'd also get new gaskets if it didn't come with them.

you can grind the bottom of the intake to keep the ls1 coolant lines. when installing it you can see what parts will need a bit of grinding. but i would suggest a block of plate and gasket for the EGR system. you can buy one at quite a few different places. i got mine at ws6store just because i dont have access to the material i would have liked to use for the block off plate.
